The series features the infamous space-pirate Cobra who was once forced to hide from enemies by surgically altering his face and erasing his own memory. At the start of the story he is living an ordinary life but after going to a trip-parlor where ordinary people live out their fantasies as powerful implanted dreams he starts to regain his true memories (a similar concept occurs in Philip K. Dick's We Can Remember It for You Wholesale and its movie adaptation Total Recall). With his android partner Lady Armaroid (a female armored being) literally 'bursting' out of the bulky domestic robot she impersonated in his years of 'vacation', and his old ship Tortuga (Turtle in Spanish), he now faces foes both old and new. The first, and most well-known of the manga stories sees him encountering the Royal sisters whose bodies have tattoos that could lead to a great treasure.

Chizuko Mikamo is a young girl living with her aunt and uncle after her parents died. She behaves coldly toward them, despite their efforts to make her happy, because she knows that they are trying to slowly poison her so that they can take her inheritance for themselves. She is intelligent and using knowledge gained from reading detective novels she works to avoid eating the food her aunt prepares, but it is impossible to avoid all together and she still takes in enough to cause her to collapse. Her butler is revealed to actually be the world-famous thief Twenty Faces, who was there to steal Chizuko's family's heirloom, a gem known as the Anastasia Ruby, which Chizuko is the rightful heir to. When he realizes just what Chizuko's been going through, however, he asks her if she wants to come with him and his band on their travels around the world. She agrees and Twenty Faces takes her back with him to join his gang, who affectionately shorten her name to Chiko. Two years pass and Chiko is now a strong thief, having learned the tricks of the trade from Twenty Faces and the members of his band. Now, with Twenty Faces and the rest of the band as her family, she has found a home at last.
Second arc: Chiko has been living with the band for two years and is now thirteen. She is a good thief and thinks of Twenty Faces as her father. But a sudden train accident caused by Tiger, Twenty Faces' strongest enemy, kills most of the band and seems to have killed Twenty Faces himself. By chance a detective who works for her aunt finds her and, after being "rescued" two years after Twenty Faces "kidnapped" her, Chiko is forced to return to her aunt's house, where she becomes depressed and refuses to eat or talk because of the shock of Twenty Faces' death. But when a mysterious detective appears and she learns that there is a possibility that he may still be alive somewhere, Chiko becomes more lively and works, with the help of a few new friends, to find him by following the clues that he seems to have left behind, beginning with something that is rightfully hers and had been left in his care: the Anastasia Ruby. Set in the modern age, the story is about Rokujo Miharu, who just wanted to live a normal life and inherit a Okonomiyaki restaurant. At the moment, his biggest problem was the constant pestering from Kouichi Aizawa and Durandal Thobari Kumohira, who started a Nindō (忍道, Nindō? lit. "Way of the Ninja") Club. Miharu wanted nothing to do with "ninjas" and turns them down every time. But soon, he is attacked by an actual group of ninjas and is protected by Kouichi and Kumohira. There, Miharu learns of the hidden ninja world Nabari, the roles of his classmate and teacher in that world, and of the hijutsu Shinrabanshō (森羅万象, Shinrabanshō? lit. "all things in nature") within him. The hijutsu, containing all the world's knowledge, is sorely coveted after in Nabari. And because of that, Miharu cannot return to his normal life. He must become the "Ruler of Nabari" to survive.

Toradora!'s story begins with the male protagonist Ryūji Takasu who is frustrated at trying to look his best as he enters his second year of high school. Despite his gentle personality, his eyes make him look like an intimidating delinquent so he is utterly hopeless about his chances of getting a girlfriend anytime soon, and does not have many close friends either. After being greeted by his hungover mother in the morning, Ryūji goes to school and is happy to find that he gets to be in the same class as his best friend Yūsaku Kitamura and crush Minori Kushieda. However, it is then that he unexpectedly knocks into "the school's most dangerous animal of the highest risk level" — Taiga Aisaka — who just happens to also be in his class, and is a good friend of Minori.
Taiga has a negative attitude towards others and will not hesitate to snap at people. After meeting Ryūji, she takes an instant dislike of him. Taiga comes from a rich family, though she moved out to live on her own due to family issues, and by coincidence is now living in an apartment next door to Ryūji. After Ryūji discovers that Taiga has a crush on Yūsaku, and Taiga finds out about Ryūji's affections towards Minori, Ryūji suggests that they cooperate so they can win the object of their affections. Ryūji says he will do anything to get closer to Minori, which Taiga exploits, making Ryūji her personal servant, and getting him to do household chores like cooking and cleaning for her. Taiga spends a lot of her time over at his house, so much so that she could almost be considered a member of his family. Since Ryūji spends a lot of time with Taiga, he is opened up to her world and to a side of her that most people do not see. The two also attempt to help each other in order to improve how people view them. Unknown to them, however, people they know from school start to become curious about their strange relationship together and rumors begin to spread about them.

Pani Poni Dash!'s central storyline revolves around Rebecca Miyamoto, class 1-C's child prodigy homeroom teacher, and the antics of class 1-C. The characters attend a high school called the Peach Moon Academy (桃月学園, Momotsuki Gakuen?) where Rebecca has taken up a job as one of the teachers after being the youngest graduate at M.I.T. and is being watched by Aliens that are in space and screw up the story every now and then.
Though the story never strays from the focus of the four first year classes labeled 1-A through 1-D, the mishaps that occur in them, the teacher's lounge, and on school trips also become sources of material for topical allusions regarding satire, anime, Internet, gaming, and popular culture.
