Dear native English speakers,
Would all of the sentences be used with the same meaning?
(a) I will have written the story when you come here.
(b) I will have finished writing the story when you come here.
(c) I will have finished the story when you come here.

Yes, they are all equivalent. But I wouldn't use any of those. I would say "...by the time you come here."

Would using "when" instead of "by the time" sound strange?
 
Maybe not strange but just not every day casual speech.
In my vernacular I'd probably use this form:
I'll be done eating when you come here.
