You are right, and actually my Embassy told me (off the record) that unofficially, they don't usually see people get rejected from the second screening if they passed the first one. But they keep reminding us that nothing is guaranteed until it's official...in any case, congrats on passing the first screening guys!

Certain universities are in such popular demand, with so many applicants, that even students nominated by MEXT cannot be admitted due to sheer numbers. Particularly, this list includes private unis in Tokyo (Keio, Waseda) and some national unis (Todai, Kyodai). It is entirely possible, that if a MEXT applicant has Keio, Waseda, and Todai in their preference list, they could pass the preliminary screening (Embassy recommendation) but not pass the second screening.
That is why it is wise to arrange your preference list with "shoo-in" unis that allow you to be placed by MEXT more certainly.

I'm not sure about 3rd choice placement...but I saw a lot of people placed at 1st choice and 2nd choice. However, the trend between all these decisions is that MEXT placed students (overwhelmingly) at public/national universities. I only saw some at private unis. But that's only what I've seen on JRef and through personal contacts...
Even you don't have to be worry .. Because the original LoA which is now on the way to the Japanese embassy in your country will be used only for the embassy's record.. The copies of LoAs that you have gotten by email (as PDF) ARE SUFFICIENT to proceed to the next step. And this information is confirmed from my discussion with the embassy regarding that matter.

I was notified in late-November that I passed the second screening. Then I was notified in mid-January that I passed the final screening, and got my university placement.Hello everyone! What a pity I just found this place now

A question! Maybe someone with more experience could answer, when do they communicate you if you passed the second screening and were awarded with the scholarship?
I just want to know when is safe to quit my job, sell my car and stuff

The purpose is to detect any unexpected problems or discrepancies in your documents, that might have been overlooked by the Embassy. Next, the MEXT home office will contact the universities on your list (refer to previous posts about MEXT skipping private unis in favor of national unis). After finding the right university, MEXT gives everything a final look and then makes the decision (final screening) -- they announce the results through the Embassy.

As for departure, I think it depends on your university/advisor. MEXT will only pay for your plane ticket if you travel within certain dates (this year, Sept 18 - Oct 14). However, my university (Tokodai) required an even more selective window (Sept 24 - Oct 2). Since my advisor wanted me to get settled before the orientation/semester started, he asked that I arrive before Oct 1. Also, I was told not to arrive on the weekend...so...the travel agency contacted me and asked my preferred dates and now I'm flying Sept 27
