それ = being asked to join forces. Even if, as was previously said, lots of people have joined together, if "君" (the former enemy) asks them to do it, that's a different story. (I think you got the gist of this part)
The rest hinges on understanding the meaning of 裏. This literally means the reverse side (here - hidden agenda, something not made public, etc). Generally "裏がある" is not a good thing. In this case the speaker thinks there is some other agenda/reason for the offer - e.g. he doesn't believe that their former enemy simply wants to join up together and fight the bad guys.
The last line can be boiled down to this part:
君の提案は我々を利用する
Think about that を. Who would be using who? (According to the speaker).
"裏を返せば" can be considered a set phrase. 裏を返せば is basically saying "if we expose that 裏" - e.g. the truth, the real agenda, etc, is basically the same (同義) as 我々を利用する.
