Actually, you don't understand the いいところ part. He is saying that a lieutenant is just an underling.でも、参謀本部付けの中尉なんて、下っ端もいいところ。。。
I understand the いいところ part but 下っ端 doesn't make sense, since 参謀本部付けの中尉 and 下っ端 mean the same (下っ端 = underling?). They are duplicated.

EDIT: If 下っ端 is a variation of 下端 then it makes sense.
