Is the しばたたかせる the same as しばたたく here (because the latter is already a transitive verb)?

Both would mean "Shidou blinked his eyes", if that's what you're asking.

But why the writer chose しばたたかせ when he could have used しばたたき? Is there any difference between しばたたかせる and しばたたく in this context?

I think they are the same. I'm more familiar with しばたたかせる, or rather, I've ever only seen/heard it, but the search result in a corpus shows that both are equally used in the same meaning.
