Yes, in most countries there's enough time left to apply, but you should hurry up because it takes some time to gather the documents and write the research proposal.
Please look on university websites to find the courses most suitable for you. You should know your field well enough to be able to find out the research being done by yourself, either by looking at research papers or searching online.
No one here can find a more appropriate course or university for you than you yourself can.
You often can't enrol on a master's or PhD course without taking an entrance exam in Japan. But you should check the procedure for the course you want to take, because it may be possible to start directly for some courses.
Hi! Can you give me an example of a university's laboratory researches as I am still going to make my research proposal this week. Thank you in advance. I am a graduate of Civil Engineering and I'm trying to enroll in universities which offers a Master's program for either Transportation Engineering or Structural Engineering.

So, if the course has entrance examination people usually apply to become research students(non degree) because it doesn't require entrance examination and change their status later to Master students?
In the Research Program Plan if you apply for the former you include a time table of 18 months (the period of the scholarship for non degree research students) ?

Yes, most people will start as a research student and take a Japanese course or do something else for between 6 months and 2 years. However some universities will accept other exam scores (e.g. GRE) in place of the entrance exam, so if you have already got these scores you could enrol directly.
18 months is the maximum research student period for people who start in October, and 2 years is the maximum for people who start in April. You should check when the entrance exam is for your chosen universities because sometimes it's only available once a year.
Personally I plan to be a research student for 1 year and then transfer to a PhD. I included this 1 year in my research plan (1 year is a long time to be doing nothing...).
I suggest you go to the first page of this thread where there are links with more information about the scholarship. That will probably answer a lot of your questions.
Thank you for your answers, they were very helpful. But I didn't understand; even if I apply to become a research student, I should mention in my research proposal that I wish to change my status to Master student some time later. Should I mention that during the time I will be a research student (for example 6 months) I will study Japanese and for the entrance examination and then I should mention what I will be doing for the next 2 years(after passing the entrance examination and becoming a Master student)?

In my opinion, yes, you should at least briefly mention what you plan to do in this 6 months. I think most people take the Japanese course for MEXT students even if their studies are in English, because it's free and because speaking no Japanese makes living there really tough.
In my case I have a timetable in my research plan that states briefly what I will be doing in each 6 month period in Japan. You don't have to make a timetable, but the assessors want to know that you have a feasible and detailed plan (on the first page of this thread @Jkwan1809 has shared an example of a research plan structure that might help you).
The first thing I would do is decide which courses/universities you want to apply to and find out what their entrance requirements are. Then you will know exactly what you're applying for and whether you need the research student period or not.

Question about the format of the research plan! The forms I got off my embassy website have very tiny font on the research plan questions. Honestly it would be quite hard for a human with normal eyes to read whatever I write in that space. Should I resize the font to be bigger and easier to read, or should I just leave it the same size I was given? Kind of a silly question, but I thought I'd ask for opinions.

The font of the questions isn't THAT small; it may appear so on your screen but when you print the form out it's not terrible. In my case I left the font of the questions as it was and wrote my answers in a larger easier-to-read font. The default font is designed for writing Japanese and doesn't look good for writing in Roman characters.
I know the intricacies of MEXT often leave one doubting common sense, but I really don't think it matters that much which font you use as long as it's legible when printed out.

I'm applying for other scholarship program in another country but I didn't get from them any serious answer. Should I mention this information for that question ? For me MEXT program is more important and I'm afraid that will some how reduce my chances getting MEXT scholarship.

If it is in another country and you have done nothing in the way of 'accepting' it or committing to it, then no need to mention it IMO.
I would read that section as are you applying to other scholarships in Japan, via the government, etc. This comes up again later when they want to make sure you are only applying for MEXT and not wasting a bunch of other branches and private scholarship peoples' time. Best case scenario you apply for mext and move on to the others (JASSO, etc) only after being eliminated from the running here.
Having a plan b or plan c elsewhere, however, is not a problem and not worth mentioning.
Hi, fellow Malaysian! The exams will be held this Sunday (15/5/2016) and they have already sent out e-mails at the last week of April. No news on interviews yet though :/

I applied last year and was no selected. I want to try out again this year. While I was reviewing last year application document, I have seen a couple of mistakes I made but there are other things I don't know if I should change.
One of my biggest concerns is on the Application Form 9) Academic Background.
I can now see I had a not so stable acadmic life, I attended 11 different school in 12 years of schooling.
Do you think I should really input all these names and dates and whatnot?

Applicants must be a graduate from a Japanese university or have academic ability equal or superior to that of a Japanese university graduate. A person will be deemed to have academic ability equal or superior to that of a university graduate, if he/she:
① has completed or will complete 16 years of school education in a foreign country (or 18 years of school education if he/she desires to enroll in a doctoral course in the field of medicine, dentistry
or veterinary science, or pharmacy which is based on a 6-year course in a department or faculty);
or
② is or will be aged 22 or older and has taken an individual entrance qualification examination and
has been judged by a Japanese graduate school as being equal or superior in academic ability to a university graduate (or 24 or older if he/she desires to enroll in a doctoral course in the field of
medicine, dentistry or veterinary science, or pharmacy which is based on a 6-year course in a
department or faculty). Eligible applicants include those who otherwise satisfy or will satisfy
qualification requirements for admission to a Japanese graduate school. As a general rule, a person who has completed a doctoral course may not apply unless he/she seeks to obtain a degree.
But according to Transenz's blog (MEXT Scholarship Application Form: Ste-by-Step | TranSenz: Expat Living in Japan , In the Academic Background section, you have to write down everything to allow yourself to be considered. Hope this helps, Good Luck!
Hey! I'm not sure if there are tips, but I am trying the 2 past year questions for the English paper. They seemed to have a mixture of compositions, grammar and vocabulary questions though.

Hi there! I'm from Venezuela and I'm going to apply this year, but i have a lil issue with the application form, it seems to me like is a little move and it doesn't allow me to fix it, plus at some points it suddenly writes in red and i can't change it, I'm attaching here a pic so u can see what I'm talking about, so please tell me if any of u got this problem how did u fix it?

sorry saw this late(busy finishing my proposal too) I`m focusing on ubiquitous computing and informal settlements in urban design but I did come across some good programs at Hokudai University use 'eprogram (at) eng.hokudai.ac.jp' alternatively I`m quite fond of Tokyo Institute of Technology both are highly ranked schools with good programs....
