My all time fave would have to be Topo from Brave Fencer Musashi! My online alias is Topo Starlight, named after her but with "Starlight" added just for fun.
Out of the gals, I like Lei Fang and Kasumi from DOA(X). Princess Daisy Rose from the Mario series is a distant (but respectable) third with cousin Princess Peach Toadstool fourth. Amy Rose from the Sonic series is fifth.
Out of the guys, it's a dead heat for all the human characters, but Sonic and Mario are duking it out for first, Tails (from Sonic) and Luigi (from Mario) for third, and the human guys from all the RPG and fighting games you could think of for fifth.

I'd say a tie between 47, Solid Snake, Earthworm Jim, Kirby, and Ayane from the Dead or Alive Series. However, it's hard to see which one would win in a fight though.;-)

Wow that wasn't as hard as I thought it would be.
I have an inability to like any game character unless I feel like they have some sort of compelling story involved with them. Duke Nukem is probably the exception of this rule, but only because I was there right when it came out and I vividly remember the morass of crap we were playing with right before that. The first time I shot gunned some poor bastard and heard "Hail to the king baby!" I knew that video games were going to get alot better.
My favorite character is still Dizzy from the guilty gear double X.
