If I were to say "Give me 2kg of those oranges please" Would it be

sono mikan o ni-kiro kudasai

or would it be

sono mikan o futatsu kiro kudasai

do i have to use the hitotsu, futatsu numbers since oranges are small?

I do belive it's just 二キロ, ni-kiro.

Those numbers are used without counters or units, so it would not be "futatsu kiro".
