レストラン somewhat has a nuance of "western cuisine restaurant"(except loanwords like チャイニーズレストラン or "Chinese restaurant"), whereas 料理店 is often used with a specific word to show what type of cuisine the restaurant serves, especially when the word is written in kanji or Japanese origin words, and just 料理店 often refers to Japanese restaurants.
e.g.
韓国料理店[かんこくりょうりてん]: Korean restaurant
中華料理店[ちゅうかりょうりてん]: Chinese restaurant
ふぐ料理店: blowfish restaurant
BTW, the word you heard in "One Piece" would be 飯屋[meshiya].
