I have a question about 窮屈に思うこともある part, does it(especially こともある) implies that there are will be(not now, but later when you get in touch with those teachers and all those rules) times when the character will feel discouraged(unease), because of school rules?

Indeed it's future, but more likely it's the speaker's guess, as in かもしれません or でしょう.

Is this もって used here simply for emphasis? As in:

The reason why hiragana is used there would be that 保 is more commonly used for this meaning habitually instead of 持, but 保 is not authorized officially.

Could you please clarify the usage of もって in てめえのﾂﾗはもって３秒が限界だって…｡, why does it compariable with ３秒しかもたない? When I first tried to read this sentence I thought that もって is an adverb here with meaning something close to "maximum/not more then" etc.

That's conditional as same as ～ても, as in ～てもいい, ～てもかまわない.
e.g.
もって（も）３秒だ/３秒が限界だ
行って（も）問題ない
食べて（も）害はない
買って（も）損はしない

Was just faced with a 夢幻 and I just can't fully wrap my head around the meaning of this one.

Checking on Chiebukuro, someone suggested this but actual definition is being rather hard to come by:

対話 is mutual.
Grammatically, the subject of 言っている can be お前達, too. (The context determines who the subject is.)
