I have stocked some sentences that I understand the meaning of the but am not sure what the Hirogana is. Can anyone help?

If you want to know the hiragana (or how to "read" those kanji), then
1. ある種の幸福 - is it ある『しゅ』のこうふく?
Yes, 「あるしゅのこうふく」 a sort/kind of hapiness.
2. 三千余 (referring to a number of troops) - is it さんせん『あまり』?
Depends on the context, it could be either さんぜんよ or さんぜんあまり.
In formal writing (history books, for example), on-yomi is employed for 余, while in speech kun-yomi (あまり) tends to be used. And when written, あまり is often written in hiragaana or with okurigana り i.e. 余り.
三千 is さんぜん, by the way.
3. あなたが間に入り (referring to a person who enters the middle of an argument to hopefully resolve the problem)
あなたがあいだにはいり
4. 末の妹
すえのいもうと the youngest sister
5. そういう面での苦労はそんなにない (the meaning is "oh if you look at it THAT way, than it's not too tough) is it そういう『めん』?
Yes, そういうめん (面 = aspect)
6. 牛がいつ人を食ったってんだよ - I know the meaning is 'since when did cows eat people!?' but the last part is a bit jumbled up.
Is it 牛がいつ人を食たって言んだよ?
if it is not, than what is the part 『たってんだよ』?
た is a part of conjugation (past form) of 食う(食った).
ってんだよ=って言うんだよ=と言うんだよ
