I requested my supervisor to write the Letter of Acceptance for me and to submit it to International Division, but he just filled up the Letter of Acceptance and gave it to me (via email).If your supervisor already agreed to accept you, he should be "holding up his end". Each university is different but it is likely that he will send the "write a letter of acceptance " directly to the International Division. You should:
1) contact your prof. to check on this
2) find out the latest day you can send your material. I do not know your situation but if this s a first screening, and you are sending by email as attachments ithe deadline will probably be TIME STAMPED January 7, 2020 JST 17;00 / if it is by post, EMS must arrive on that calendar at the correct office. Make sure you leave a a week or for a cushion cushion. In general, Japanese universities will NOT accept anything after the deadline.
If you do not hear anything from your Prof. before the "deadline" to send your stuff, add a piece of paper entitled "Letter of acceptance", your prof's name etc
and the put "sent directly to international division by prof X.
That is about the best you can do.

Update: The international student office just replied me acknowledging that they have received my documents, and told me that my supervisor has to submit the LoA to them directly before the 7th of January 2020
Great idea, I never thought of CC'ing my supervisor with that email exchange with the office (I emailed him with a screenshot of the conversation I've had with the international student division when requesting him to send the LoA to the international student division, now I think that's a bad idea...)Yes, that is quite normal, that they would not ask you to resend an email. Actually they probably have a standard format that your supervisor has to fill out.
I am surprised that he odes not know this. I recommend that you forward the email (just their response to your last email showing him what to do) from the international division DIRECTLY to your supervisor CC also to International Division so that each side (Your Prof and International Division) are aware of who they need to contact and how to contact them if necessary.

I see, glad to know that, thanks a lot.There is no such thing as one is important over the other. They are going to look at it as a whole but, they will only consider the last 2 years of your college. So if you have been in a masters program for 1.5 years and will graduate May 2020, they will consider those 1.5 years of masters grades and 0.5 years from your undergraduate; basically the last semester of your undergraduate. Dont worry about the GPA, because if you have a B in the American system (Which is mostly a 5 level grading system) you get lower quality points which reduces your GPA. But, in the MEXT conversion scale an A and B have the same 3 quality points, so you wont lose GPA here. The only time it might make a difference is when you are being compared to another applicant. If you and another applicant have similar achievement i.e. you published a lot, did good research, both of you have written great research proposals. Then, they are going to look at your GPA, TOEFL, GRE (If applicable for the program).

At least you sould get the result this week, since each University have to submitted their list of candidates to MEXT in 16-26 this March. I can't answer your question regarding you passed the screeing in the University or not. The odd thing was why student section or your prospective professor didn't send you a formal email that announced you passed the uni screening?. Did you checked your spam emails? Or make sure again ask them until you get yes or no answer. In my uni they would only send announcement to the who passed the screening (please check your application guidelines). But it would be different case if from the beginning your uni only said you'll get the result in June (you don't need to know uni screening result). The next screening is by MEXT which is usually nothing but a formality. They only used to reject you if there were some discrepancies or mistakes in your application. But apparently last year a few of the recommended people were rejected due to budget cuts, so anything can happen. But still, you have pretty good chance to get the scholarship.
