I started learning about this scholarship just recently. When applying for Masters/PhD/research, do I have to already have my undergraduate degree at the time of application or could I submit documentation stating when I am expected to graduate? I will graduate on December, which is past the deadline (June) for the embassy application. Would it be possible to still apply for it? Any help would be greatly appreciated.
 
Well, in my country I was able to do that. I would, howhever, check in your embassy if that's possible in your country.
 
You can get either a Letter of Attestation (saying that you WILL be graduated by X date) or a Graduation assessment form that tells of similar information.

Basically these are papers endorsed by your university that say you will graduate with degree on this date (if that is in the near future/after the MEXT deadline).

Very common.
