I think it means: its too hard to thank me for such a thing)

Whats the correct translation?

If you thank me so much(excessively) for such a thing, its troubling(feel bad, i guess is another way to put it).

困る means more likely "to be bewildered" here. It's a kind of humble expression for "feeling obliged", not "feel bad".
