What is the difference between 入(い)る and 入(はい)る?

I want to ask how to distinguish them. いる、はいる
Also, In what cases which should be used.
Both of their kanji are written as 入る, and their meanings are so similar to be confused.
I wish someone could give me some examples, thanks. :)
 
はいる means "to enter" (as in entering a building, or a bathtub)

You ask about いる, but actually, the verb you're looking for is いれる. It means "to put in" (as in putting something in a box).

They use the same kanji because either way, something goes in something else. はいる is intransitive, meaning it cannot take a direct object (the thing entered is followed by に, not を). いれる is transitive, since it does take a direct object.

You can tell them apart in writing because はいる is written 入る and いれる is written 入れる.

As gofaisan said, the verb he is looking for is 入る(いる) which is intransitive and deals with a set of meanings very similar to はいる. It is particularly common in the set expression 気に入る but beyond that someone else will have to explain since I've also never encountered the compounds that use いる enough to grow used to the differences... 😌
 
The only usage I've seen is 気に入る (ki ni iru). My J-E electronic dictionary doesn't even have an entry for 入る (iru), however the definition in the J-J dictionary says 人などが意図的に内側に移動する (a person etc intentionally moves inside). Which is basically the same as はいる.

I think knowing 気に入る is enough. The fact that いる doesn't exist in my J-E dictionary leads me to think that way.
 
Generally speaking, I think you can say that 入る is read "hairu" in common modern Japanese usage both spoken and written.

Aside from certain established phrases such as 気に入る mentioned by the other posters, it is read "iru" only in special cases and situations that can be roughly categorized as poetic, philosophical or abstract in nature--except maybe the use of "iru" restricted only to Kyoto addresses (that retain historical reading style).

On a package of paper plates: 20枚入り "Contains 20 plates"
On a package of light bulbs: 2個入り "Contains 2 bulbs"

It also appears quite commonly on menus in the sense of "with," or "containing," i.e.

かに玉子入りシュウマイ - shumai with crab and egg
干し海老入り揚げ餃子 - fried gyoza with dried shrimp
牛乳入りのコーヒー - coffee with milk
二リットル入りの瓶 - a 2-liter bottle

It seems that 入(い)る is seldom used in moderm japanese...
