I know this is a sentence fragment, but -の方 always confuses me. What would be an appropriate translation for it? (I know something like "Jin-san no koto" could be "about Jin-san", is it the same for "no kata"?)

in this sentence, 方 is pronounced as "hou" and used as emphasis.
you can simply translate,
it's you, Ji-san (that took seriously about her)

your translation "No way Madoka took this seriously?" is to be tranlated into "まどかが兄貴にマジだったのか?".

I suppose it is different from the original, まさか(兄貴が)まどかにマジだったのか?
You have to be careful who/what is the subject of senteces in Japanese, which is often abbreviated.
