Hi. What does the モノ in red refer to in this context? How should I understand this usage?

You missed もう.
Even more, we shouldn't conclude that's the choice they can't choose anymore. i.e., They can choose it even now.

It's also possible to interpret that もの/モノ is a noun, meaning "thing".
We shouldn't conclude that's a thing/what they can't choose anymore.

航空兵器、誘導兵器は封殺され、同等の超長距離砲も持たないのであれば、全軍上げての突撃作戦に賭けるより他に術はない。目先の戦死者数の少ない作戦に固執して戦線の端からレールガンに焼かれる結末を、三国軍は選ばなかったものらしい。

Hi. What does the もの refer to this time? Does it refer to 結末? If not, how should I understand this usage?

もの is not a pronoun there. It's 形式名詞 used as a kind of set phrases.

The meaning is close to ~ということ in your example.

Indeed the meaning is almost the same without もの, but もの/ということ gives a nuance something like "it suggests that the reason is why...".

As I wrote somewhere before, you are reading literature, not a news article or scientific research paper. The author used that expression because they believed it's necessary to convey what they wanted to say.

Thank you again.
And I think this usage of もの as defined in the dictionary is relevant here. Namely, the もの is kind of an emphasis of a judgment.
