I don't think it's legitimate. Clues:

1. Web site is not even a real web site. Just some page on a business blog site with a few generic photos of non-Japanese cars and very poorly written English.
2. The Semba building is not at that address. That address leads here to this block. But there doesn't seem to be a building of this name there.
3. The actual Semba building houses the Consulate of India at 1-9-26 Kyutaromachi, a few hundred meters way, here.
4. The phone number given is a mobile number and the CEO is listed on the site as "Syed Shakeel Hussain." So it could be a legitimate company but it's probably a one-person company. A one-person company is not likely able to offer you visa support.
5. If you still want some assurance, I suggest contacting the Consul General's office in that neighborhood via their web site.
