Master of Engineering at The University of Tokyo and MEXT recommend by University

Hello everyone, this is my first post.
I would like to study in Japan in Engineering feild (Mechanical).
Last year, I appiled to MEXT by embassy recommendation. However, I didn't pass the written exam
Anyway, I don't feel upset and go to find MEXT scholarship through university recommendation.
My undergraduate GPA is 3.9/4.0 in Automotive Engineering. I've got TOEIC score 825 and passed JLPT N3.
But my home university has opened for 5 years and does not get high rank in my home country.
I have one published paper in national conference and another in international symposium.
Now, I work as lecturer at my home university.
I looked for my interesting research topic .So, I have 2 choices of university in my mind.
1. Osaka University(Handai) : I sent email to prof. and he says 'yes' to accept me in his laboratory.
Anyway, he said that his lab. does not provide any money or grants for me.
But I supposed that I can appiled MEXT scholarship by university recommendation.
In my opinion, I think he doesn't want to accept me because I am female.
And the number of recipient scholarship is supposed to change in this year.
2. Tokyo University(Todai) : I don't receive any respond from prof. yet because I have sent email for 5 days.
I think this prof.'s lab have research area more interest than Handai lab.
However, the application did not write about contacting prof. before submit application
documents.
I have few questions that I worry about
1. Should I wait for response from prof. at Todai and apply to the program OR apply this program although
I don't receive any response and look for lucky in future?
2. Should I choose to apply to Handai instead and find for research funds when I am in Japan?
3. Does Japanese university care about the rank in home university??
I appreciate all kind of your help to make my decision.
