It'll be my first time in Japan, and I really don't have any sightseeing in mind, so I guess I'll place shopping as a priority. Would it be advisable to stay at a hotel near JR Shinjuku station, or JR Tokyo station?

For shopping I would probably pick Shinjuku for these reasons:

It's close to Shibuya and Harajuku/Omottesando on Yamanotte line
It's direct on Sobu line to Akihabara
It's direct to Ginza on Marunouchi line
And it's easy to get to from Narita

Good reasoning. You would probably also want to take the Ginza line to Asakusa as there's some good shopping there at Nakamise St.

Good point, I forgot about that.

Its hard to pick one. How about a tube hotel in which each room has a 'capsule-like' bed. It costs about 4000 yen. Very cheap.
