I'm in the same situation, but your case is little bit easier because both universities and Profs are good. For me, the one is a national university with everything is better than another. However, if I choose it, I will not have 6 month to study Japanese language course. More importantly, the prof. seem not active and hardly answer my emails, he said he's too busy. Another university is just a public one, very small with few international students. But, the prof. is so nice and helpful. Therefore, I really do not know which university I should put as my first choice.
Whoa sounds like a tough situation! The postdocs and Ph.D. students I've worked with all tell me that choosing the right advisor is more important, but maybe you can also consider how good the department and lab are too. Like, even if the Uni isn't so great, the Lab or Department could still be really well known. I found this discussion elsewhere that might help you decide: graduate school - What's more important in choosing a PhD program, advisor or institution? - Academia Stack Exchange
Here's an article that might help too: Choosing a Graduate or Postdoc Advisor | Science | AAAS
I think you should also consider how important that 6-month prep is to you. Do you already know basic Japanese? A previous MEXT student from my country told me that the prep course is really just to prepare you for daily life, not specifically academic language. You might be able to study some Japanese with a text book, go to a language exchange etc. to get started now.
That being said, it's really up to you to weigh the differences, and I hope you make the best choice for yourself. Good luck!
I am so happy that I was able to revise my placement preference. I may not have three letters, but two is good - and my first choice is a national uni now. Let's all stay positive!
I think I'd agree with you on how you picked Nagoya first, and in the end I guess it still worked out with how you picked your universities. Even now, I only have the LoA from my second choice, but I still feel content with that. I hope the best for you!
Oh, a question: do you leave the schools that did not give you a letter of acceptance OFF of the form? Do I only list the two that I received letters from, leave the third blank?
I'd agree with what @CED-AFRIKKA said. But in my case, I had to hand in my form by Aug 31, whilst two of my choices don't make LoA decisions before then. So I just told my embassy when I'd expect the letter to arrive, and they were okay with that.
