Quick question.

Someone asks お菓子もってない?

There are 3 possible replies. Aside from the simple "I do" and "I don't" there is あるけどない

That looks to me like "I have but I don't" here.

So what does it mean? Thanks.

That usually means "I have some but I do not want to give you any."
 
That is really interesting. Most people I know would probably say something like お菓子はあるけど、キミにはあげらけないよ。
 
Yeah, it is. I guess it's short for a phrase like that or something.

Probably short for something more colloquial or childlike -- (あんた)にあげるお菓子なんかないから、ごめんない /あっちに行ってください/行ってば。etc. ;)
