My son is entering the public school otoshougakkou and it is totally disorganized. He went a health check and they couldn't even inform my wife the maximum students that they expected. What can I expect as far whether a Saitama City elementary school will have 1st grade students all day for the first week? Thank you in advance.

I think you'd have to ask the school regarding their schedule.

For public schools, things like school hours tend to be decided at the municipal level rather than the school level, so it may be worth looking on the website of your local authority for information.
