This is not really what you're asking for, but I can offer a suggestion: rather than remembering 抜く=transitive, 抜ける=intransitive, etc, etc, try to recall short phrases, e.g.
くぎを抜く vs 髪の毛が抜ける
I feel this makes it easer to use them in practice.
