Is it true, that the particle 「には」 is a topic marker with a slightly different emphasis than just 「は」?
If so, how come the 「行く」 in the sentence 「未だ学校へ行くには早い時間です」 does not need nominalization?

Yeah, I was wrong. Sorry about that. It's not conditional but indeed "に that indicates the purpose + contrastive は" in the OP's example sentence. には is considered to indicate the standard(基準) there.
Incidentally, の can't be omitted for negative form in this structure.
e.g.
○まだ学校に行かないのには理由がある。
×まだ学校に行かないには理由がある。
