I have never seen mixed public onsen in Japan (though I'm certain there must be some), but I have been to "private" mixed onsen that can be rented by families and individuals.

The only one I know is in Takarazuka, but that's more like a jacuzzi on top of the building. You have to change into swimming wear before you go there though. ﾆ湛ﾆ恥 ﾆ竪ﾆ湛ﾆ弾 ﾅ?ﾃ｢窶敕補?板 ﾆ段ﾆ蛋ﾆ停?ｦﾂーﾆ停?ｹﾆ湛ﾆ恥窶｢ﾃｳ窶凖擬/url]

But as Thomas said, there must some. If you are with your family or girlfriend you could get a private onsen for a certain amount of time, sometimes you have to pay for it, sometimes not. When I went to Arima with my family, we were lucky and could get 3 private onsen for an hour at night (no extra charges), since the hotel wasn't very crowded at that time.
