I've been studying Japanese for a while, and my boyfriend will start studying with me as well. His English nickname is Bunny (inside joke) but I worry calling him うさぎ
or a varient of, would sound too feminine and be inappropriate. I also don't want to make it seem like I'm calling him by Sailor Moon's petname! How could I make it more masculine?

I think I'd go with "lagomorph".

Or how about "Hopper"? Rabbits do hop, but you could say that he somehow reminds you of Dennis Hopper.

Besides, うさぎ is neutral and has no feminine connotation.

How could I make it more masculine?

雄ウサギ?

Usagi-kun (うさぎ君): Use the full word "usagi" (rabbit) with the suffix "-kun." It maintains the original meaning while adding a masculine touch. Or バニー君 could be an option too.
