What would be the different between 雨が降ってきた and 雨が降り始めた? Also, does the ～Stem-始める grammar work for both transitive and intransitive verbs? Would the following be incorrect: 雨が降り始まった? Thank you!

Those two expressions are basically the same. You can also say 雨が降りだした as the same meaning.
始める can be used whether the verb is transitive or intransitive.
降り始まった is incorrect.
