と聞かなかった=と言って聞かなかった?

そう、教室にはまだ十香が残っているはずだった。用があるから先に帰っていてくれと言ったのだが、士道が戻ってくるまで待つと聞かなかったのだ。

Hi. Is the underlined part the same as と言って聞かなかった (insisted on)?

Yes, that's right. It's not common to omit 言って in that expression, though.
