Although the meaning is the same, it seems they are not used indistinctly.

When, in what case, should I use each one?.

At case (2), a denial word has already appeared.

I think,
(1)(2) - ともかく
(2)(3) - とにかく
But, it will be hardly distinguished.
 
I don't understand the differences in usage very well. There are some people who don't use tomokaku as much because it has a stronger connotation and tonikaku is more general.

ともかく」の方が、すこし強い感じがします。

I have always used とにかく, I wasn't aware of ともかく。
 
ともかく I think often it is placed after what the speaker is trying to minimize or discount so that what comes next is a change in topic or emphasis.
 
I honestly don't know... but whenever I'm saying "Anyway/Anyhow" i use "tonikaku"

That's pretty much the same thing. Either way the results aren't viewed as relevant, what's important is actually taking the test.

Without having looked into too much, it seems to me that only ともかく can be used when you're putting something aside and intending to talk about something else, like in the example sentences given above. Also...

このレストランは、雰囲気はともかく、サービスは素晴らしい。
彼女のスピーチは、内容はともかく発音はとてもきれいだった。

Sorry, I said silly things. My brain was sleeping.
I intended to say,

Both words have a anyway(anyhow, regardless, etc) means, and ともかく has stronger Opposition than とにかく.

とにかく <- とにかくに
ともかく <- とにもかくにも(ともかくも)

と with かく means あのように(like that). (e.g. とかく(That is how)この世は住みにくい)
かく means このように(like this). (e.g. かくかくしかじか(such-and-such, so and so))
に means "at, in, on".
も means "emphasis or Opposition conjunction".

とにかく is literally, "like that or like this".
ともかく has more Opposition.
Because in the quotation, He probably said, ともかく is more fit in case (1), and not use in case (3).
It's hardly distinguished with young people.
