Hi. Does the underlined part mean "琴里 is supposed/believed to be at home all along"? And the nuance of ということになっている is "have the often specious appearance of being, intending, or claiming" (in this case, 琴里 appears to be at home all along, but actually she isn't), right?

And can we use ずっと家にいる(ということになっている)……? If we can, I suppose there is no difference between いた and いる?

That's a false story/setting 真那 is told.

It's talking about the situation where 琴里 was actually outside of the house, so the answer is no.
