わざとやってるとしか思えない......のだが、令音のぼうっとした顔を見ていると、なんか本当に間違えて覚えてしまっているのでは、という疑念が浮かんでくるのだった。

Hi. Does the では in red mean "if" and is the part following では omitted?

Indeed, the following part is omitted, but では is not "if". It's ～のではないか.
