Virtually never.
I took one once in 沖縄 when I was too drunk to figure out how to get a daiko (quite frankly, that's pretty drunk). On Honshu I just grab a 1980 capsule if I miss the last train.

In Okinawa I once stepped into a cab very late at night. The back door was open and the driver was taking a nap. In my drunk state that seemed like a good idea and I took a nap too. I don't remember how long I slept, but the driver woke me up to ask where we were supposed to go.

I use taxis every week and a Daiko service about once a month. I've never had a problem with either. Cars are always clean and usually easy to access, service is polite, efficient and reliable ...... more expensive than some other countries but you won't be ripped off.

Coming from a country where the starting fee is 1000 Yen, and 5 km in a taxi amounts to a total price of 2500 yen, I think taxi's in Japan are quite affordable. I'd prefer public transport, since it's cheaper and still very effective, but at night they are a good solution. That being said, in China and Thailand I hardly take anything else but taxi's, since if shared they come close to the price of public transport.
