Would both the following sentences be used?
(a) The prices at that store may be a little higher than those at other stores.
(b) The prices at that store may be a little higher than at other stores.

I assume you mean the at before "other stores". Yes, this can be omitted. Your above sentence sounds natural. It has the same meaning as "The prices at that store may be a little higher than at other stores."
