1. "Is the egg (ajitama) included"?

2. "Please add an egg into my Raamen".

3. "Please give me a little bit more green onion in my Raamen. Her
too."

4. "Is there an extra charge for the egg"?

I can't read Kanji, so just Romaji please.

I'm curious, why do we use imasu instead of arimasu here? I thought imasu is for people and animated objects?

Hairu is a intransitive verb (Jidoushi), so for such verbs the rule is to change it to TE form and add imasu to it. For transitive verbs such as ireru, one would add arimasu instead to its TE form.

入っています (intransitive) VS 入れてあります (transitive)

It's some rule I was told to remember by my Japanese teacher. I asked for further explanation for attaching imasu to non animated objects, but somehow got some vague answer. So I just treat it as a rule

Maybe your teacher didn't understand the question since the normal case is for 'iru' to be appended to a transitive verb (the progressive tense) showing an ongoing action or something that is part of a normal routine.
Hon wo yonde imasu. Mainichi shinbun wo yonde imasu.

Otherwise, when it is attached to an intransitive verb, such as Hairu, the explanation gets fuzzier but basically what is being shown is an ongoing state that has consequences visible to the speaker. To ga shimatte ite hairenai desu. (The door is shut and I cannot enter).
