技術的に使用が困難という話以前に、DEMの出向社員たる真那にしか起動が許されていない装備だったのだ。

Hi. Is the underlined part a fixed pattern somebodyにsomethingを許す that means "allow somebody something"?

I don't think it's a set expression, but yes, "someone に an action noun を許す" means "someone に an action noun をすることを許可する". Note that the noun must be an action noun for this expression.

By the way, since the pattern is ~に~を許す, why isn't 真那にしか起動許されていない used in this sentence?
 
It's simply because 許される is passive.
真那に起動を許す
真那に起動が許される

cf.
彼女に手紙を渡す
彼女に手紙が渡される

彼に事情を話す
彼に事情が話される

EDIT:
Additional information: 真那に起動を許される is also valid as a passive sentence. In this case, 真那 is the one who allows to activate/boot it, and the speaker or someone else is the one who is allowed to do it.
