Part of a text in my N4 practice book says the following:

もみじ山は、春、夏、秋、冬、きせつによって、いろいろな花が______ ゆうめいです。

The book says the correct answer is さくことで but I chose さいているところで. It goes on to explain that for the latter to be correct it would have to be ところとしてゆうめい so that 'it can go with the subject もみじ山は'

I have no idea why one is correct and the other isn't. I was hoping somebody might be able to shed some light on it.

Think about the difference between "famous for various flowers blooming" and "famous as a place where various flowers bloom" in English. いろいろな花が咲くこと is a characteristic/point the place is famous for, therefore indicated by で. ところ is not "characteristic/point", so your answer いろいろな花が咲いているところで有名 is wrong.
cf.
琵琶湖は広いことで有名だ。
Lake Biwa is famous for its largeness.
琵琶湖は広い湖として有名だ。
Lake Biwa is famous as a large lake.
×琵琶湖は広い湖で有名だ。

彼は頑固なことで有名だ。
He is well-known for his stubbornness.
彼は頑固な人として有名だ。
He is well-known as a stubborn person.
×彼は頑固な人で有名だ。

Would 京都は歴史上のところで有名だ (Kyoto is famous for it's historic locations) be a correct/natural thing to say?

歴史で有名 "Famous for its history" or 歴史的な出来事で有名 "famous for its historical events" are natural, but ～ところで有名 sounds odd when ところ means place/location. 歴史的な場所として有名 would be used for that meaning.
