I'm confused. The story tell that 邪悪獣 can be born from human's hatred. So if he said ''troublesome'' the 邪悪獣 will be borned.
 
The second sentence shows it.

発見のきっかけ doesn't make them laugh. A fact that 発見のきっかけが武田長官の「メイワク」の一言だ causes it.
~てどうするのよ is blame, "You shouldn't ~ / Do not ~".
