That's just the way it is. There's no real "why" about it. Actually Ha/Wa differentiation is relatively easy because it's pretty much always pronounced Wa when it appears outside of a word. It may be confusing to differentiate words sometimes though, especially if you're not using kanji. Consider:
ははいたい HA WA ITAI (歯は痛い)
はははおちゃがすき HAHA WA OCHA GA SUKI (母はお茶が好き)
Well, there is a historical reason (the origin of the word こんにちは is a shortening from a longer sentence starting 今日は ), but understanding where something came X hundred years ago from is less important than understanding how to use it today.
こんばんは is "wa" for the same reason. A textbook or course with audio material (dialogues to listen along to) is a good way to avoid mislearning these.
Looks like they gave up. According to the profile page, the organization became inactive in 2009. I guess we'll have to live with the は indefinitely now.
