今朝 から 頭 が 痛いから私が午後に医者に行きます

(I've had a headache from this morning so I am going to the doctor this afternoon)

The が should be は

今朝 isn't technically "wrong", but a simple 朝 is more natural here.

I don't think 医者に行く is used very much, usually 病院に行く, although 歯医者に行く is common usage. I sometimes hear 目医者に行く, but can't recall hearing other specialties referred to in this way.

The に after 午後 can be dropped.

ので is more commonly used to state the reaso for one's own action. (It sounds milder and more polite)
今朝から頭が痛いので午後病院に行きます。
 
One of the reasons why ので is preferable would be から sounds a bit repetitive because of 朝から, I think.
