Where are cheap clothings being sold in "big-box" discount retail chain megastores like Kmart in Australia or Walmart in the USA or The Warehouse in New Zealand?

You could try Takeya which is in Okachmachi. Also in Okachimachi itself there are a variety of shops that may or may not have what you want. Of course you can try any lower-tier department store such as Jusco.

I did go to GU and UNIQLO.

But they don't have cargo shorts.

I don't think that cargo shorts are a very typical clothing item in Japan so I would guess you're unlikely to find them at any of the cheap stores. You may find them at import stores (like the Big American Shop), "urban" clothing stores (like the Walkin' Store) or other stores for young people, but be prepared to pay through the nose for them.
