I am a bit confused between いだだく and くださる

What is the difference between the two sentenses?
Also, which one is more poilte and sound more natural?

わざわざ来ていただきありがとうございます

わざわざ来てくださってありがとうございます。

It is a matter of perspective, in that one refers to the giving of a favor (kudasaru) and the other refers to the receiving of a favor (itadaku).

Functionally, the sentences are equivalent.
 
Yup, itadaku is just humble form for morau (receive).

Kudasaru is honorable form of kureru (give).

So the subject of the two sentences is different.

If you want to get insanely specific, then think of itadaku as something being brought down to your lowly level. Kudasaru is something being brought from on high.

So the subjects would be

私は貴方にわざわざ来ていただきありがとうございます。

貴方は私にわざわざ来てくださってありがとうございます。

In addition, you can use お出でいただき/お出でくださり as the most polite form.
