ほどなくして神様達はこの下界に住み付いた。多くの神様達することを決めたらしい。

What difference would it have if は was used instead?

は works as a contrastive marker there, i.e., (connoting "others/a few gods don't seem to decide what they will do" or "others/a few gods seem to decide to do another thing" but) many gods seem to decide what they will do.
 
Ahh sorry, just noticed, a word was deleted from the sentence, it should be: ほどなくして神様達はこの下界に住み付いた。多くの神様達永住することを決めたらしい。
 
The functions of が and は are the same. は connotes "others/a few gods don't seem to decide to reside permanently, but" or "others/a few gods seem to decide to do another thing, but" (many gods seem to decide to reside permanently).
