Do ALTs and Eikaiwas see a problem with hiring a foreigner that can't go to Japan until 3 months after getting a job offer? (Firms that sponsor Work Visas claim that Visas typically take 2 months to process. This will be followed by a legally required 1 month resignation notice period at my current workplace.) Thanks.

no

So positions don't have a specific "Start" date?

Of course, they do. All this paperwork crap is typically done well in advance in order to make sure there is plenty of time for it all to get processed and approved before the start date.

No place will make a job offer today and expect you before the immigration paperwork is done and they know it can take several months. The exception, of course, is if you are already here and/or have a visa status that permits you to work.
