(a) I wonder why he has broken up with the girl he has lived with for a long time.
(b) I wonder why he has broken up with the girl he had lived with for a long time.
(c) I wonder why he has broken up with the girl he lived with for a long time.

All are correct.

B holds a slight nuance that, although he lived with her in the past, he is no longer living with the girl.

Isn't it that he is no longer living with the girl in all of the sentences? (Am I making sense?)

With a) and c), he was still living with the girl at the moment of the breakup. With b), they lived together for a long time, then started living apart for a while, and only then broke up.
