this suru verb is translated into "be modest" and is obviously intransitive verb. Why is it classified as 名・他サ変 in 明鏡国語辞典?

Are there any example sentence in the dictionary?

自分の学識謙遜する

To take を as the object marker is one of the most common definition of transitive verbs in Japanese grammar.

i know that, but it feels weird because that would mean you are humbling one your of talent or skill, instead of acting humble.

"To be modest about one's skill/ability" doesn't make sense?
